So, I have an old work station with a q6600 in it currently. The plan is to upgrade it to a Q9650 and 8gb of DDR2 800mhz ECC. I was wondering if I should stick a GTX 750 ti in it or a 1050. Would the 9650 bottleneck the 1050 too badly?

Depends on what game you play and what other components you have.
With at least PC2-6400 8GB RAM and some OC, games with high GPU requirements such as Witcher III and ROTTR are fine, while GTAV will be CPU bounded, though still playable.

any kind above GTX 750 will fit with the cpu… mayby u will have little bottleneck with 80 series like GTX 780/980 and even though if u overclock it u will have no bottleneck…
but trust me… that cpu is decent in nowadays…

Intel Pentium Dual Core E2220 2.4 GHz
3GB RAM (it's DDR2, will be later upgrading to 8GB or maybe 4)
Radeon 4890 2GB (Maybe I'm gonna upgrade it to a GTX 750 Ti)

It doesn't matter if your GPU is weak or not (bottleneck). You can install a Core 2 Quad, even when you have a weak GeForce 210 installed.

However, make sure that the socket (775) and TDP (95W) are supported by your motherboard.
